What are you currently working on?
At Baylor, we have used Pipeline Pilot to analyze the data from several different projects for users of the Integrated Microscopy Core. One of our current projects involves screening hybridoma supernatants for antibodies that are effective in immunofluorescence labeling of cells. Using a combination of robotic processing to fix and label cells plated on 384 well plates, high content imaging to capture antibody labeling and Pipeline Pilot to assess the images we can screen thousands of antibody supernatants in order to rapidly find the best antibodies. The whole process is complete in less than 24 hours, as we have a limited window of opportunity to select the hybridoma cells we need to keep. We have also used Pipeline Pilot to analyze cooperativity between different dictyostelium species, polarity of white blood cells and analysis of mitotic cells.

How have you incorporated Accelrys products into your current projects?

We use Pipeline Pilot for most of the administrative tasks required to manage the Integrated Microscopy Core. Scheduling, billing and reporting are all managed through a web interface which results in less time spent on these tasks. We are in the process of expanding our assay development service; with the future academic alliance between Accelrys and BCM I hope to see more researchers taking advantage of the tools available in Pipeline Pilot. My personal goal is to become as well versed at using Pipeline Pilot as my co-workers.

Is there anything else you would like to add about your experience with Accelrys?

The Integrated Microscopy Core has had the good fortune to have collaborated with Accelrys over the last several years. This has helped my colleagues become extremely proficient at solving difficult image analysis challenges. Adam Szafran and Justin Newberg have developed a suite of tools to manage terabytes of data and extract the pertinent information from those images to classify cellular responses and determine mechanistic information about various experimental treatments.

What are you currently working on?
In my group we use Discovery Studio and Materials Studio. We use Discovery Studio for protein modelling such as GPCR modelling, structure manipulations and analysis which help us design enzyme simulations and understand our results from enzyme simulations. We use Materials Studio for modelling self-assembled monolayers, cathode material for batteries, and more.

How have you incorporated Accelrys products into your current projects?
Discovery Studio and Materials Studio help us perform better and faster research. Our research is much more streamlined using Discovery Studio and Materials Studio. In materials based projects, Materials Studio also serves as a principle computational engine in my group. In bio-projects, we typically use development versions of academic software which we also develop, but Discovery Studio is a crucial part of setting up systems and analyzing data after performing the simulations.

Is there anything else you would like to add about your experience with Accelrys?
Accelrys’ staff is extremely pleasant to work (from sales to support) – they’re very professional. Accelrys Support is best I've come across.

What are you currently working on?
I am running a “High Throughput Chemical Biology Screening Platform” core facility at the Biotechnology Centre of Oslo. We study chemical biology with a range of biochemical and cell based assays in HTS scale. We routinely use Accelrys products - Pipeline Pilot in data analysis and Discovery Studio in structural analysis.

How have you incorporated Accelrys products into your current projects?
Pipeline Pilot has made a major improvement in analyzing data from our high throughput screening campaigns. It enables faster and more complex data analysis and thus has become an important tool for us that facilitates our research and helps us to meet the goal with high standard.

Tell me a little about your research and some of your lab’s major achievements.
Research in our laboratory is focused on the discovery of new drugs to treat the disease schistosomiasis, which affects in excess of 200 million people worldwide. Only one effective drug is currently available to treat this disease and due to its widespread use in mass chemotherapy campaigns there are concerns about the development of drug resistance. Current screening technologies rely on the visual assessment of larval phenotypes and motility post-drug treatment, which has limited throughput and can be subjective. We have therefore developed a High-Content Screening (HCS) platform involving automated image capture and analysis to increase throughput of our assays and make large compound libraries available for drug discovery against this neglected tropical disease.

Which Accelrys software do you use? When did you start using it? And what type of things do you use it for?
We acquired Pipeline Pilot approximately two years ago and have fully integrated this software into our HCS platform. We primarily use Pipeline Pilot imaging collection for both the processing and analysis of our images. Into our image processing protocols we have integrated a supervised computer-learning model to detect our parasite phenotypes and developed an object tracking protocol to assess larval motility. Test compounds are analysed statically using the plate data analytics collection and hits can be classed and assessed using the advanced Chemistry protocols. All data collected from test plates are then reported on using various reporting components, which are viewed through the Pipeline Pilot webport. Our Use of Pipeline Pilot has also enabled us to collaborate with other institutions to advance drug development.

The drivers in academia differ significantly from those that drive scientists in industry. Can you explain how important things like the quantity and quality of the work you publish, the “impact factor” of the journal it’s published in, numbers of citations, etc. are to you and your group? How does academia define success and how does this impact the way you run your lab? Specifically is a measurement of that success widely regarded as what’s called the H-Index? Do you know what yours is?
The publication of scientific papers is an important factor in Academic research and a combination of quantity and quality is required. There is strong encouragement from the Institution and every effort is made to publish in as high an impact journal as possible, although it is acknowledged that certain areas of our tropical disease research, which are of strategic importance to our mission statement, may not always suit high impact journals. More recently some emphasis has been placed on demonstrating the wider impact of the research, reflecting translation of laboratory studies into practical solutions. The publication of papers subsequently impacts future applications for grant money that ultimately dictates the success of a programme and its continuation. Due to the nature our work in the discovery of new drugs against schistosomiasis, our group’s success is not just measured by the output of papers but also by the number of novel lead compounds that can be identified and hopefully developed into new drugs. We are aware that citation indices are likely to be used in Institutional evaluation and, yes, I know what my H-Index is.

How does Accelrys software make you a better academic researcher according to the success measures mentioned in 3?
Using Accelrys software has enabled us to increase the number of compounds we develop and collaborate effectively with other institutions. This enables us to compete with larger institutions in submitting larger, multi-institutional grants. Effective collaboration also leads to the development of higher quality, higher impact papers.

What would you say is the impact on your lab’s productivity or efficiency as a result of your investment in Accelrys software? Specifically how much would a typical research project be speeded up? And how does this correlate to the success factors mentioned in 3? Is there anything you are able to do now that you could just not contemplate doing without Accelrys software?
Using Pipeline Pilot has enabled us to automate our drug-screening platform, which has increased our throughput by 10-fold. This has opened up larger and more diverse compound libraries, which were previously beyond the scope of our laboratory. This should lead to the discovery of new lead compounds against Schistosomes. The flexibility of Pipeline Pilot should also enable us to adapt protocols to screen compounds against other neglected tropical diseases.

What would you have to do if you didn't have Pipeline Pilot and what impact would this have on your research?
If we did not have Pipeline Pilot, we would not be able to automate our system as the wells containing our parasites would have to be read manually down a microscope. If we had automated without Pipeline Pilot, then we would have had to hire and train several more investigators to read the wells manually. Without the automation and Pipeline Pilot, we would only be able to screen a tenth of the compounds we can with our current system and would only be able to apply for small grants to screen limited compound libraries. This was how we operated before the implementation of our system, and we discovered no new lead compounds against schistosomiasis.
